I mostly use the stock ableton 909, saturate with nearly 100% drive, eq, compress and add some side chained sine waves. If you have ableton, you can get extremely similar results tweaking with abletons saturation effect. Like other said, roll the decay off a bit, eq out some of the super low bassy tones, then stick a saturator on it and tweak with the drive and curve type settings.

It seems to me that the high level of bass that is in the snare drum is causing the transients, try eqing the bass away from the snare drum, if you want bass in that part create is separately rather than having it come from the snare.
